Thats the only reason I could possibly see why it could happen. The autoscrubber is leaving the floor almost dry so less chemical residue is remaining. Is your dilution the same? Maybe also try a weaker solution.
We ship a lot of machines all over the country, and we always add RV antifreeze to the tank and run the pump for a minute to make sure nothing freezes during shipping. As long as the customer runs the machine for a few minutes with plain water it works great.
If it works ok with the autoscrubber but not a mop, that leads me to believe that the chemical you are mopping with is the problem. Are you using the same chemical in your autoscrubber? If so then perhaps your mops are dirty, or you may need to do a clean water rinse afterwards.
